When syncing orders from Shopify into QuickBooks Online as invoices or sales receipts, you can choose in MyWorks which QuickBooks bank accounts an order's payment should sync in to.

This is controlled in MyWorks Sync > Settings > Payment Methods in the MyWorks app in Shopify.

One helpful option in this area is the ability to sync payments to different QuickBooks bank accounts, based on the Shopify Location an order is routed to. This can be quite helpful for scenarios where multiple Shopify Locations are present in a single Shopify store; but payments need to be tracked separately in QuickBooks for each Shopify Location. This is commonly seen in scenarios where each Shopify Location is a separate franchise, store, or entity that needs their payments tracked separately from other Shopify Locations.

MyWorks streamlines this process by allowing a different QuickBooks bank account to be selected in our payment settings, as shown below; based on each Shopify Location present in a Shopify store. When selected, order payments will follow these settings as orders are synced to QuickBooks.
